
The Nitrogen Cycle, Explained Without the Jargon

Setting up a new aquarium is exciting, and the hardest part isn’t picking out fish, it’s waiting. Before anything with fins goes in, your tank needs to go through what’s called the nitrogen cycle. Skip it and you’re likely to lose fish to what old-timers call “new tank syndrome,” a toxin spike that shows up as sick or dying fish within days. Understand it, though, and cycling becomes a straightforward few weeks of patience and testing, not a mystery.
What’s Actually Happening in the Water
Everything living in your aquarium produces waste that breaks down into ammonia. Fish release it directly through their gills, and leftover food and dead plant matter add to it as they decay. Ammonia is toxic even in small amounts, so a healthy tank needs a way to deal with it continuously, not just on water-change day.
That’s where bacteria come in. Two groups colonize your filter media, substrate, and any surface with decent water flow. The first, related to Nitrosomonas, oxidizes ammonia into nitrite, which is arguably worse for some species since it interferes with how their blood carries oxygen. The second group, related to Nitrospira, converts that nitrite into nitrate, which is far less toxic and gets managed with routine water changes instead of biology.
This chain, ammonia to nitrite to nitrate, is the nitrogen cycle. “Cycling” a tank means growing enough bacteria on its surfaces before fish arrive, so the colony can process waste roughly as fast as it’s produced.
Ammonia, Nitrite, and Nitrate in Plain Terms
Ammonia (NH3/NH4+) is the direct waste product. It’s toxic at low concentrations, and gets more dangerous at higher pH and warmer temperatures, because more of it sits in the harmful, unionized form under those conditions. Once fish are in the tank, you want this reading at zero.
Nitrite (NO2-) is the middle step, also toxic, and can cause what’s sometimes called “brown blood disease” since it interferes with hemoglobin’s ability to carry oxygen. Like ammonia, you want this at zero with fish present.
Nitrate (NO3-) is the end product. It’s much less toxic, but not harmless in large amounts, especially for sensitive species. As a rule of thumb, many freshwater community fish tolerate nitrate reasonably well under roughly 20 to 40 ppm, though that’s a general guideline rather than a hard cutoff, and tolerance varies by species. Weekly partial water changes are the main tool for keeping it in check, since the cycle itself doesn’t remove nitrate the way live plants can.
How to Cycle a Tank Before Adding Fish
Most experienced keepers now recommend a fishless cycle, because it doesn’t ask any fish to sit through weeks of ammonia and nitrite exposure while the bacteria colony builds itself up.
- Set the tank up fully: substrate, decor, filter, and heater all running, water dechlorinated.
- Add an ammonia source. Pure, unscented household ammonia (no surfactants or additives) dosed to roughly 2 to 4 ppm works well. Decaying fish flakes in a media bag is a slower, messier alternative.
- Test daily with a liquid test kit — strips are less precise for tracking a cycle closely. Watch ammonia fall as nitrite appears, then nitrite fall as nitrate appears.
- Keep re-dosing ammonia to the same level as bacteria consume it, giving the colony something to keep growing on.
- Consider the tank cycled once it processes a full dose of ammonia to zero, and nitrite to zero, within about 24 hours, with nitrate clearly measurable.
At that point, do a large water change to bring nitrate down before adding fish. Fish have zero tolerance for ammonia and nitrite, but nitrate can simply be diluted.
How Long Does It Actually Take
As a rule of thumb, a fishless cycle in an empty, untreated tank typically takes around four to six weeks. It moves faster with warmer water, a bottled bacterial supplement, or a “seed” of mature filter media or gravel from an established, healthy tank, and slower in cooler water or with weak filter flow. There’s no fixed finish line except what your test kit shows, so resist the urge to guess based on the calendar.
Common Mistakes That Stall a Cycle
Rinsing the filter under the tap is probably the most common one. Chlorine and chloramine kill the very bacteria you’re trying to grow, so filter media should only be rinsed in old tank water during a water change. Overdosing ammonia past roughly 4 to 5 ppm can also stall things, since it turns toxic to the bacteria themselves at high concentrations, not just to fish. And adding a full stock of fish at once, even right after the tank tests as cycled, can overwhelm a young colony — add fish gradually over the following weeks regardless.
